If you're doubtful about your branch, then you should go for older IITs where you might get a less preferred branch.
And If you're really interested in any branch, then you should take admission in that branch only irrespective of which IIT or NIT you get. I would suggest you to use college predictor both JEE Main and JEE Advanced so as to have a better view of all the options available to you.

First of all congratulations for performing very well in both JEE MAINS and JEE ADVANCED. Well, in my opinion getting a common branch in IIT is much better than getting a desired branch like computer science engineering in any of the NITs. It is because of the high difference in the placement and training facilities provided in IITs than other engineering colleges all over India. There is a lot of difference studying in IITs than any other college. But if you're concerned with your branch, then you can also apply for NITs.

Go for IIT
NIT can be good too but IIT tag matters sometimes

TIER 1.5- NEW IITS like mandi,gandhinagar,patna, DAIICT, BITS HYD, BITS GOA, BIT Mesra, IIIT Bangalore , IIIT Gwalior, NITS-Calicut,Nagpur,rourkela,kurukhetra,Allahabad,Bhopal,Jaipur,durgapur, jamshedpur, Jadavpur university , IIIT DELHI, LNMIIT, Thapar university.
Tier 2 - rest of the NITS
Tier 3- lower level state Government colleges.
