Yes you can get an IIT on the basis of your gate score. It's fine to have low grade in BE. You will get an admission based on your gate exam score. There might be some IITs which has kept some eligibility criteria but low ranked IITs will allow you to take an admission. Prepare well and have a good score to get an IIT.

For this you have to go to the official site of IIT and have to check every colleges eligibility criteria. The education pattern has changed the procedure of intaking the candidates. There is not a full security. But you can just try.
