Sure you can apply for nits and iits, all you need to do is get good rank. Which is independent of boards marks. Jee mains and advance is more about understanding of concepts rather than cramming.

According, to the eligibility criteria you should have 75% marks in your boards exam or you should be in top 20 percentile in order to take admission in NITs/IIITs and GFTIs
There is a relaxation of marks for only SC and ST category students.
You will be eligible for IIIT Hyderabad as it requires minimum of 60% marks in Maths, Physics and Chemistry in Class XII.
You can also apply for other colleges through JEE Main like DTU and NSIT as it consider JEE Main marks to provide admission and counselling is through JAC Delhi
