Hello,

There is no separate way to apply for deemed universities . All the candidates who qualified All India Quota with there ranks are eligible for deemed universities. So yes in a way you can apply for both. The difference lies in the number of seats reserved that is for All India Quota it is 15% and for deemed universities is 100%.
