I suggest you apply for the 1st round of counseling of COMEDK 2019 if you have the minimum percentage criteria to sit for the counseling process of COMEDK 2019. If you don't have the minimum percentage then you should definitely wait to clear your supplementary exam and satisfy the required aggregate percentage and then go for the 2nd round counseling.
