In my SSC and graduation my name format is Surname and First name, but in Gate GOAPS portal its in reverse format will there be any issue

You need not worry about anything. As far as you have not made a mistake i putting the first name in the first place and surname on second place, there is going to be no problem. There might be a difference in other certificates, in your case ssc and graduation, that will not cause a problem.
