Instead of giving BCA I have given MCA as qualifying degree it leads to any problem?

yes, it would be problem. and also for providing wrong information your candidature can be cancelled.
see if there is any correction window available or not. if correction will not available then contact will the counselling authority or you can email them describing your mistakes.

They have given another chance for edit application but only that qualifying degree drop down box in not working apart from that everything is working for editing
