JEE main exam is engineering entrance exam. After appearing exam, your score will be considered for counseling process.
When counseling form will be released, you can opt for civil engineering or any other branch in which you are interested.
You can give prioritized branch and college option. It is advised to apply for option in which you will get atleast one option at the end.
