No. The jee mains marks don't count with the jee advance marks. Jee mains marks is just an eligibility criteria that you are eligible for jee advance.

Top 2.24 lakh candidates are qualified for jee advanced 2018 as per CBSE Official notification.
Jee Mains exams serve as prerequisites only for entry into Jee Advanced.
Once you qualify for both, youu are eligible for IITs, NITs, IIITs, GFTIs and CFTIs.
JEE advanced is tougher level exam and is acceoted by only IITs.
For NITs and IIITs, you simply need jee main scores.
