CSE deals with the theory or concepts related to computer whereas csit focuses on innovative use of that concepts or applications. CSE mostly approaches to computer applications whereas IT deals with working of applications. CSE has concerns mathematics but  maths is limited in IT. Also scope for both is same and both are in demand now a days. Also, you can persue for MS in abroad if you have good control on computer related subjects like programming, coding etc also if you have some achievements /awards or conferences then it will become easier for you to do MS.

The major difference between both of these field is that IT deals with the application computing technology to real life processes, while computer scienec deals with science that  falicitates these applications.
