Will I be eligible for JEE advanced exam if I give improvement exam in class 12 for only 3 subjects?

Not actually. You need various tricks and tips to clear JEE main. Your marks is above the cut off means you're eligible now for JEE advance. But here comes 75% marks in board exam. If you wish to get admission in IITs, NITs, IIITs and GFTIs then 75% marks in board exam is necessary. Only 3 subject PCM can't help you to get 75%. You've to focus in one more subject if ISC and 2 more if CBSE. But here also a risk factor ia present. 10+2 board exam always goes for best of four or best of five marks. And if you're leaving a subject, you don't have any option left with yourself. You've to study really hard in those subjects to get a good marks. Side by side you've to focus on PCM in JEE pattern to crack JEE Main (and advance)

Sir just tell me one thing, if I score more than 75% after improvements, will my Marks be judged on the basis of top 20 percentile ??? And cutoff for ISC top 20 percentile is very high this time, approx around 89%, so it means will i have to score more than 90% to be eligible for JEE advanced ??
If you've got your marks, then you can apply with that. They will consider the new marks. This cases are treated specially. I remember one of my batchmate failed in first language but cleared IIT. He submitted his marksheet and appeared for re-exam. At the time of counselling his new marks were considered.

Getting 75% is enough for a seat. In that case they will not consider percentile.
So myself being in ISC board won't affect my seats ??

Yes. Your main targets should be more than 75%in board and getting more marks in JEE main than the cut off.
