Your question is bit confusing because it is not clear that whether you are asking about Course fees at IIT or any other kind of fees like donation or anything else. Once you clear JEE Mains and Advance paper then you don't have to pay any other fees
Opting M.Tech after B.Tech is a good choice. This increases your knowledge and experience of working with tools. Which ultimately add a positive point for your placements. You would get a good and higher post if your are a PG candidate. And you may also get an opportunity to work

Akhilesh, I will suggest not to go for bits goa cse,. See, CSE is not everything you should understand that. IIt gives you far more opportunities than bits goa. Even a branch like ECE at roorkee or guwahati at IIT will be far more satisfactory and resulting. So please understand

If you have mistake in your name in the card and there is 2 different name on the 2 cards then yes you have to face some problems regarding that and even you can be rejected in extreme case so you should correct your name on the both
Admission to NIT and IIT depends not only on your rank but also your class 12 score ,for SC category it must be 65%. If interested in B.Arch then you need to have 50% in PCM and 50% overall.
Further for admission to IIT,you will have to appear in JEE
