M tech in Agriculture engineering is a two year course and during that period one should learn more about technics for improving productivity in agriculture and innovative ideas 

There are number of institution avilable for this course 

For that you needed to write gate exam or colleges have spot admission for their admission 

So go to the websites of respective Universities and check  their requirements

Well as per your concern yes you can apply for gate exam even if you have backlog. But only thing required is that your backlog should get clear till the admissions for masters through gate exam.
