NIT Andhra Pradesh is established in the state of Andhra Pradesh recently in the academic year 2015 – 2016, whereas NIT Goa has started it's first batch in 2010-11 and has therefore established itself quite firmly over the years. And, placement wise and academic wise both are almost equal.
Also, an engineering course should be very much taken with an interest in the field so I would suggest you to consider that factor too. So, choose your area of interest.
Moreover, NIT Goa is much more preferable than NIT Andhra Pradesh. Rest is your call. Choose wisely.

I would also like to add here that an engineering course should be very much taken with an interest in the field so I would suggest you to consider that factor and if you are not aware of the branches mentioned look them up on the internet more reliable will be to go through the syllabus on the respective colleges' website. An interest in the field is the key factor in deciding how your $ years of college will be and what opportunities you will land for yourself.

Firstly there is no nit in pune there is nit in nagpur (Maharstatra) . Then if you have to now choose between these three then VNIT nagpur is the best of them for cse branch.
To get a seat into it under general category try to score something above 99+ percentile.
