Congratulations for getting admission into such decent colleges. As per your question which one is better so according to me it depends on your interest actually. Because the NITs are always first preference but the branch that you get that is biotechnology and in Amrita it is ECE so you have choose that whether your first preference is to the college you get or to the branch.
According to preference you will be able to better option for you. If your first preference is to college then NIT is always better but if you are not interested in biotechnology then going with Amrita is good for you.

As per my knowledge I think currently there is no such program called integrated MSc in computer science in NIT Rourkela, they provide integrated MSc in chemistry that is 5 years program.

According to your percentile and previous year trend you can get NIT Rourkela with the branch which you want but you can get these branch with the integrated b-tech course only this answer is given on assuming that you are not eligible for state quota because you can not mention your state here. If you have state quota then their is some chances to get only b-tech course with this branch.
