No I'm really sorry to inform you that you cannot apply for engineering colleges through the JEE mains examinations. Because as per the eligibility criteria rules you need 75% aggregate marks of you are from General category to qualify for applying into various colleges. Even reserved category has a cutoff

since you have cleared the compartment exam, there will be no issue, however top colleges evaluated candidates over all performance, academic scores, letter of recommendations, if you have published any research journal on your graduation years, that will be an added advantage.
