IIsc is best for doing research Rather than IIT. 

There are some iits which will provide good facilities for research like IIT Hyderabad, etc. 

If you get admission in IISC it's good, oterwise prefer IIT colleges will hierarchy of research.

The choice mentioned in the application form is for choosing a suitable place for examination centre as per your preferences. You can choose up to three cities where you can comfortably go to attend the examination. Your examination centre will be decided as per your preferences and availability
