Yes you can get admission in IIIT Hyderabad and IIIT Bangalore using the scores of JEE Main only.
But neither of these institute offers admission through JoSAA. Both of the Institutes have their separate admission process (which uses JEE Main Scores).
So, wait for the notifications from the Institutes to apply and then apply using your JEE Main scores.
