Do we have to pay (Fees) separately for each college (Private) in MCI NEET counselling?.. I never sat in MCI so I am bit confused

Absolutely it’s true that you have to pay for each college for registrations . But it’s quite reas amount so need not to worry much.

Yea your are right you need to pay registeration fees for all those college whichever state you apply.

What if i apply in my state ie. Madhya Pradesh only state level counselling... in this will i have to pay or not?

Yea you have to pay for it like even for your own state and even for other states ( if you apply) !!
