I applied for PDPU with JEE. will my board percentage counted with jee? or admission will only based on jee rank.

The admission in PDPU is only based on the rank you've obtained in the JEE exams, primarily the JEE Mains, as is mentioned in their admission prospectus. However, they do require that you have scored more than an aggregate of 45% in your board examination as well.
