Yes, you have to apply separately. If you are confident about your merit go for AI Quota but be beware of the second round because if once you are allocated a seat in the second round of AI counselling, you will not be allowed to resign and take a better seat under State quota.
State counselling for Uttar Pradesh will take place around the second week of AI counselling.
