I'm in st category, and my class 12 percentage is 65.50. But i got below 65 marks in physics and maths. Am i still eligible for NIT/IIT?

Yeah definitely you are eligible for getting into the NIT / IIT with having a score range of 65% based upon your respective category. See during the counselling your overall marks will be only taken into the consideration not your individual marks for the subject so yeah you will be eligible for the Government Institutions based upon your class 12th percentage.

Please note that the subjects that will be taken into consideration are: Language; Physics; Mathematics; Chemistry/Biology/Biotechnology/Technical Vocational subject (Any one of them) and any other subject.
So if you have more 65% aggregate in following subjects, you will be eligible for NITs or IITs irrespective of individual subjects.

Its okay with your Intermediate marks. The BaaiB eligibility criteria is one must have passed 10+2 from a recognised Board of University with Minimum 50% of marks. What matters is your JEE Mains Percentile to get admission in NIT's and IIT's. So focus on the JEE exam.
