For applying in LNCT main campus the Eligibility is:
- 10+2 pass with minimum 60% marks and Physics, Chemistry, Mathematics as subjects.
Students are selected based on the JEE/PET Chandigarh score.
In your case I feel that your 12th percentage is much better. So go accordance with it. I cannot say whether you will clear the cutoff or not. But going with the 12th percentage will be a better option.
