To get seat in Nit's there is any count of board marks or only through jee marks.

As per JEE Mains refreshed rules 2017, 12th board marks are no longer considered. However, they will be useful at the time of your admission into NITs. So all you need to concentrate on is cracking JEE Mains for NITs and JEE Advance for IITs. The NTS might change the decisions at times, but you have nothing in your hand, all you need to do is work hard and crack JEE Mains.

Board mark is only one of the eligibility criteria for getting admission in NIT and IIT.
Jee Main rank will be only decided based upon your mark in Jee Main exam.

No, they will not count for calculating the JEE Main Ranks. Since they were removed from 2017, it’s very unlikely for NTS (National Testing Scheme) to reverse the decisions after only a year.
For JEE Main and JEE Advanced, a minimum percentage is required to eligible for the exams.
If they scrap JEE Main for any other single entrance exam, anything can happen. They can also make JEE Main compulsory instead of all State CETs, and keep the current pattern. JEE Advanced will continue in any case.
All these are suggestions, not official. So, there is nothing you can do except focusing on your preparation. The changes in pattern are not in your hand, do what you know best, Study.

As per the guidelines for JEE Mains 2018, your board marks are just a qualifying critera to be eligible for admission in NITs. You will need minimum 75% during your counselling at the institutes such as IITs/NITs and IIITs.
So focus more on your JEE Mains rank if you aspire to be in the NITs.

"Since there is no weightage of class 12th marks in calculation of ranks in JEE (Main) - 2018, so, the roll number of class 12th is not verified this year by the CBSE, however, the candidates have to show the mark sheet of class 12th (regular/improvement) with 75% marks at the reporting centres at the time of counselling/admission in IITs/NITs/IIITs and other CFTIs.
