Sorry. I think you have some misunderstanding here. JEE Mains is the entrance exam and students can apply to the NITs or IIITs as well as CFTIs on the basis of the ranks they get in JEE Main. The college marks have no bearing on the JEE Main. So essentially no. IPE marks will not be considered in JEE Main.
Secondly, you can apply for JEE Main only if you have completed class 12 or equivalent in PCM. There are age limitations too.
