GIM asked for xat and cmat id's while filling the form but it didn't asked for cat's registration number, how will it consider cat score?

Goa Institute of Management never asks scores from candidate.The scores are received by them through IIMs, XLRIs and AICTE
So you need not to worry they will receive your scores itself.They will get your CAT scores through IIMs.
