I am civil engineering student can I sit in internships of CSE or ise if I know the programming very well?

If you possess any related diploma or certification in computer science or programming language, then it will bring an ease to get shortlisted by the recruiter.

It completely depends on the academic qualifications required by the recruiting companies. If you have know programming well, then you are required to show your programming skills. You can add some of the projects or related work that you have done which involves programming language along with your CV. It will help you to get shortlisted for interview for computer science internship.

If you have the skills and the company you are applying for have a position for you, that is, not with a branch restriction, then surely you can apply there and do that internship provided that you are selected.
