I have 96.35 percentile(Open Category) in MHTCET can i get CS/IT in VIT Pune or any other better college in Pune.

As you have got 96.35 percentile in MHTCET in open category, but you have not specified any particular branch you want to apply in so I cant give you specific answers but yeah talking in general, you have decent Marks but getting VIT might be tough but yes you can get other decent college in pune according to your percentile and rank.
