Yes, it will definitely affect the seat allotment. For example, you will now be considered for only those seats that are available after the 1st round of counselling.
The first round gives you the maximum choices, which decreases in subsequent rounds. So, if you don't accept a seat in Round 2 as well, you choices will diminish even further in Round 3, and further rounds.
