Can commerce students apply for JEE exam for admission in IIT Bombay for BS economics cource?

yes, you can apply through jee mains. The only criteria is mentioned in the official website in order to take admission in iit bombay. Since you have to appear in jee mains you need to have a background of physics chemistry and maths. So accordingly commerce student are not eligible to appear in jee mains.
