Hi Prashant,
As far as the counselling process is concerned, if you apply for both All India Quota and Deemed University Quota then in that case you will be alloted college under both category because counselling for both the categories take place individually.
You may be alloted college under all India quota and also under DU quota if you clear the cut off of respective collegea under your choice filled list of colleges.
