I am confused regarding when GATE paper is out of 100 marks only how come NIT Srinagar has cut off 500, 635 etc for Mtech...

Hi,
When you receive your scorecard after attempting the examination, the authorities will have allotted you two GATE scores - one out of 100 and the other out of 1000. The latter one is usually used for cutoff purposes. For more details read GATE Result
