Yes, you can arrange your branch prference list as per your wish, irrespective of your BITSAT score. Branch will be alloted according to your preference list, your score and availibility of seats.However, cutoff for CSE branch was 334 for Hyd campus, 347 for Goa campus, and 378 for Pilani campus.
