I'm getting CSE at amrita, ECE at thapar and Instrumentation and control engineering at NITJ. Now I'm getting really confused.

If you want NIT degree then you can go for NITJ.
Otherwise all branches are different and equally good.You should choose a branch according to your interests.CSE in Amritha would be the best option among all according to placements followed by ECE in THAPAR.
But i will suggest you to choose a branch in which you want to gain knowledge.
